在旅行的列车上，美雪（铃木杏饰）再次邂逅了金田一（松本润饰），并追随于他。同伴用手中的DV记录着发生的一切。某夜，一个木偶团长不幸被害。案发后，警探发现他原本在车厢里的尸体不翼而飞，于是引起了一阵骚乱。探长决定在一家酒店暂时住下，找寻犯罪嫌疑人，金田一等人也一同前往。后来，根据案情，嫌疑人被锁定在木偶团体成员之中，探长想通过体重以缩小搜查范围。但是，一个女成员的意外死亡，却让金田一发现了隐藏的秘密，并由此揭开了一桩尘封多年的旧案真相…… 本片根据天树征丸的漫画改编，除上述特别版魔术列车杀人事件外，还包括以下6个事件，分别为幽灵客船杀人事件、法兰西银币杀人事件、黑死蝶杀人事件、速水玲香诱拐杀人事件、魔术的森杀人事件和露西亚人形杀人事件。
